What does this PR do?

Type of change: new feature

Add separately ordered indexing, reduction and attention rank preparation to the internal DLA sequence. Part 11/17 depends on part 10; merge the series from the bottom upward. Public registration follows in part 16.

Gather validates all index layouts before mutation. It preserves scalar/vector ranks, including symbolic vector lengths, and permits flattening leading singleton dimensions when the padded native output layout is unchanged or every private reader provably erases the difference with a fixed Reshape. Unsupported matrices, layout-changing intermediate squeezes and captured multidimensional layouts refuse explicitly. Higher-rank integer indices without singleton dimensions retain their native views. Shared ancestry and prepared views are reused; malformed cycles fail quickly.

GatherElements prepares matching index ranks and remaps positive/default axes while retaining negative-axis semantics. Generated values and controls use the existing allocator, including unnamed reductions and chained attention adapters. Only dead converted controls are removed. Original runtime defaults, public integer aliases and shared/captured Cast contracts are preserved. Native rank recovery handles allocated input-adapter names. Existing batch replacement retains untouched Constant payloads, and legacy graphs declare generated initializer inputs.

Attention adapters cover query/key/value and the attention output. Past/present caches keep their native four-dimensional layouts, and public queries retain their declared ranks. The established public attention implementation is unchanged.

GatherElements reads known index rank independently of symbolic dimension values. Symbolic public outputs receive an explicit native-rank view after already-promoted data; downstream public readers retain that native view. Symbolic data left native by the earlier boundary stage retains matching native indices.

Multidimensional intermediate Gather indices are prevalidated against native rank-two/rank-three data layouts before any graph mutation. Incompatible layouts refuse rather than leak an extra output rank after data promotion.

Input-boundary promotion retains the original Unsqueeze tensor owner through a private Reshape, so downstream rank-sensitive stages read its original layout instead of the graph input's lower rank. Equivalent adapters can be removed by the existing final cleanup.

Usage

from modelopt.onnx.graph_surgery.make_dla_compatible import _transform_make_dla_compatible

model = _transform_make_dla_compatible(model)

This slice extends the internal sequence; the public entry point follows in part 16.

Fixed scalar Gather indices are checked against the padded native output layout before any mutation. A layout difference is accepted only when every private reader reaches a fixed four-dimensional Reshape whose target has no copied dimensions; public, captured and unsafe readers refuse. Compatible scalar selections, including native rank-four data, retain support.

Known rank-one Gather data remains native, including Shape/control vectors, instead of receiving a shifted 4D axis. A separate preflight refuses vectors that a later initializer or data stage would widen. Twelve stage and pipeline cases cover input, fixed-initializer and Shape-produced vectors with scalar or vector indices; nine fail before the fix and three serve as unchanged controls.

Gather verifies that internal rank-two/rank-three data will actually receive the required leading-4D layout before shifting its axis or adapting any shared indices. The metadata-only producer walk uses registered stage capabilities and the matrix converter's existing eligibility preflight. It rejects native Reshape, Squeeze, opaque and unprepared Gemm paths before any earlier eligible Gather changes. All 28 transactional regressions fail before the fix; complete-pipeline execution cases preserve supported input, initializer, private adapter, Reshape and matrix-conversion paths when their preparation stages are present.

GatherElements and standalone reductions now require a positive leading-4D data proof before changing controls, axes or keepdims. They reuse Gather's cached producer classification, including actual rank adapters and registered rank stages, rather than treating an unrecognized producer as prepared. Unconverted MatMul requires two proven matrix operands and a proven 4D operand path; vector and native-owner cases are excluded. Fifty new concrete Squeeze, opaque and ineligible-Gemm regressions fail without the fix; twenty existing Reshape refusals remain valid. Eighteen complete-pipeline execution cases preserve supported unary, private-adapter, Reshape and matrix paths. Four additional batched-MatMul cases fail without its operand-rank proof and cover boundary adapters and padded Reshape views with both index and reduction consumers.

The matrix converter's read-only eligibility report excludes results with public or nested rank owners, whose restoring Squeeze cannot be removed. Gather therefore refuses before adapting shared indices or shifting axes when that specific matrix result must retain its native rank. Twelve stage and pipeline regressions fail without the guard, covering rank-two/rank-three MatMul, Gemm, public outputs and nested Shape readers. Supported private matrix outputs continue to execute.

Attention input adapters now use the existing rank-preparation proof, preserving private native rank-three query/key/value views and squeezing only proven prepared inputs. Three real CPU-kernel cases fail before the fix; all 13 attention cases pass. Planning is skipped when no private inputs require it. One Windows CPU sample checks 512 attention branches with 64 MiB retained payloads in 0.006706 seconds and +1.8203 MiB sampled peak RSS; graph/payload bytes, tensor identity, full checking and CPU outputs are verified (2 ms polling).

GatherElements validates internal index rank preparation, including missing intermediate metadata, before any index mutation; the pipeline invokes the same read-only validation before changing caller state. Sixteen cases fail against the original published source. Native Squeeze indices refuse without mutation, while later registered Reshape preparation remains supported. A Windows CPU sample validates 512 metadata-free branches with 64 MiB retained payloads in 0.002756 seconds and +0.3555 MiB sampled peak RSS, preserving graph/payload bytes and tensor identity (2 ms polling). All 303 standalone indexing cases pass with eight skips for stages introduced by later parts.

Reduction lowering reuses read-only preflight before boundary mutation, checking every selected reduction control before planning geometry. Runtime axes refuse without changing caller bytes; fixed initializer and registered Constant axes remain supported, including missing intermediate metadata, without prerequisite-probe copies. Eight new cases and the two corrected late-refusal fixtures pass. The fixture now uses a valid rank-four input and matches the dynamic-axes error. A synthetic Windows CPU sample checks 512 branches with 64 MiB retained payloads in 0.007332 seconds and +0.3203 MiB sampled peak RSS, preserving graph/payload bytes and tensor identity (2 ms polling).

Native attention outputs captured lexically by control-flow subgraphs retain their original names and ranks, alongside existing public-output protection. The existing boundary test now includes If captures for modern and legacy IR; both capture cases fail before the fix. All 313 indexing cases pass, with eight skips. The attention regression checks graph contracts and checker validity; it does not claim CPU execution of the contrib attention kernel.

Testing

Windows CPU: 2049 passed in 360.69 seconds across the complete restacked graph-surgery and compatibility suite with Python 3.11.18, ONNX 1.23.2 and ONNX Runtime 1.22.0. The public DLA API uses direct ONNX saving; existing initializer conversion and unrelated surgeries are preserved. Commits are signed and all commit hooks pass with the equivalent Linux mypy platform setting. GPU execution, DLA compilation and the complete Linux suite were not run locally.

python -m pytest tests/unit/onnx/graph_surgery tests/unit/onnx/test_gqa_graph_surgery.py tests/unit/onnx/quantization/test_dq_transpose_surgery.py --noconftest -o addopts= -p no:cacheprovider -q --tb=short

Part of this change prepares indexing and reduction nodes that read GroupQueryAttention outputs. If such an output is also captured by a control-flow subgraph, the converted graph can use an axis meant for rank 4 on a tensor that stays rank 3, which gives wrong results or an invalid graph. Fix the promotion planning for captured and public attention outputs before merging.

Promote dynamic rank-3 indices before GatherElements.

When the data input is a rank-3 graph input, _apply_non4d_model_inputs promotes it to rank 4. A rank-3 dynamic indices input is not promoted because the boundary pass only selects consumers where the value is input[0]. _apply_gather_elements then adds only a Cast, so GatherElements receives rank-4 data and rank-3 indices. This violates the ONNX same-rank contract and can make the converted graph invalid. Add a leading-axis Unsqueeze for dynamic rank-3 indices, matching the existing constant-index path.

Addressed in 5055800. Direct runtime rank-two/rank-three indices now receive matching leading dimensions, while intermediate producers retain their scheduled promotion. Checked full-pipeline numerical cases cover direct, Cast and Identity producers, positive/default/negative axes and caller-supplied overrides.

@mgohil-png I checked 50558003c8. The code addresses this finding:

  • Direct rank-2/rank-3 runtime indices receive the required leading dimensions after Cast.
  • Intermediate indices retain their scheduled promotion.
  • Regression tests compare full-pipeline outputs for direct inputs, Cast/Identity producers, axis variants, and caller-supplied overrides.

I inspected the code and tests but did not run the tests. AGENTS.md reserves thread resolution for reviewers, so I will leave this thread open for human resolution.

Fix the axis update for GatherElements with rank-3 indices.

The code prepends one dimension to rank-3 indices (Line 148). The axis update then has two defects:

  • A negative axis already points to the same dimension after a leading dimension is prepended. The code adds 1 to every negative value except -1. For example, axis=-2 becomes -1 and gathers along the wrong dimension.
  • The ONNX default for a missing axis is 0. The axis is not None check skips this case. The default then points at the new leading dimension instead of the original dimension 0.

Both cases return wrong values with no error. The Gather transform already handles both cases (Lines 121-127).

Update the rank-3 GatherElements axis adjustment so missing axis uses the ONNX
default of 0 and is materialized before adjustment; increment only nonnegative
axis values, leaving negative axes unchanged. Add test cases for axis=-2,
axis=-3, and a missing axis.

Addressed in 5055800. Missing axes are materialized at the native default before promotion. Nonnegative axes shift by the added leading dimensions, while negative axes retain their meaning. The checked rank-three matrix covers every positive/negative axis and the omitted default for fixed, dynamic and overridable controls; rank-two cases are covered too.

@mgohil-png Source inspection confirms the fix in 50558003c8. Missing axes become 0 before promotion. Only nonnegative axes shift by 4 - rank; negative axes remain unchanged.

The tests cover all rank-three axes and the omitted default for constant, dynamic, and overridable indices. Rank-two cases are also present. I did not run the tests.

This addresses the finding. Per AGENTS.md, I will leave thread resolution to a human.

Do not promote captured or graph-output attention outputs.

When GroupQueryAttention is registered, _prepared_index_data marks its output as promoted without checking whether the output is captured or a graph output. Gather, GatherElements, and reductions run before _apply_group_query_attention and can shift axes for the promoted rank-4 layout. _apply_group_query_attention skips the output Unsqueeze for captured outputs. A captured rank-3 output can therefore reach its consumer with an axis and rank intended for rank 4.

Exclude protected attention outputs from the promotion result:
